fj55pig, IMO you should be able to do your mods in steps but the bike will run a little off with just the pipes due to it being tuned from the factory for the stock exhaust, but nothing detrimental
1) Pipes
2) PCIII
3) V-Bak
That is essentially the similar to the route I took except I saved up and did the pipes and PCIII at the same time. Currently running the PCIII with a stock map (with my Hard Chrome American Classics) I have tried a few maps (big shots, rineharts, and samson street sweepers - all downloaded free off the PCIII site). Can't find a map specifically for my pipes, so tried a few for similar sized pipes (with the exception of the big shots which are longer that my hard chromes). Stock map makes it run funky especially on decel so probably going to try the street sweeper map next. I've got a V-bak on order so once that's in, I may experiment with some other maps, or just get the bike dyno'd

My recommendation would be to do the PCIII and pipes at the same time.
Also in case your curious the pipe and PCIII install were a piece of cake, just follow the instructions, I was a little hesitant to tackle them both but knocked them out in an afternoon in my driveway.
Also AIS is Air Induction System (basically it is a peice of smog equipment) I still have mine on - on the fence as to whether or not to get rid of it. Also when it comes time to pick up a PCIII try fuelmotousa.com - I got mine out the door for $260 + tax and shipping (by comparison Dennis Kirk is $330) .
